@Alanbp I think they are interchangeable. but 계획이 뭐예요 is a question on the assumption that there is a plan.
Both are used frequently, but 계획이 뭐예요 is more of a colloquial style.

So generally speaking if one asks a question with «뭐 뭐 있어요?» and the answer is negative 아니, 아뇨, 아니요, etc should be used before 없어요 to make it sound natural? 없어요 shouldn’t be used without 아니, 아니요?

There is no difference. What’re= What are and What’s= What is
The first one is asking about more than one plan; the second is asking about only one plan. For the second one, I think «What’s your plan for today?» is a bit better. You can add «for» for the first one too if you want, but it sounds fine the way it is too.
